I’m experiencing the same issue.
I think it would be really helpful to add this information to the documentation page for the ACF Group field. I spent hours working this out.
I’m using the following to download the zip file:
$ wget -O ./acf-pro.zip "http://connect.advancedcustomfields.com/index.php?p=pro&a=download&k=[license key here]"
OK I did de-activate all plugins and try again – the database upgrade message has now disappeared.
Not sure which plugin was the culprit, but hope it helps someone.

Still having this issue, weeks later the upgrade database message is still there.
It’s there for the admin user and in fact it’s also showing for subscriber level users as well, which is not optimal.
I got the host to check on the server and the update process is not leaving any kind of error message during the update process. Hence we are not able to pinpoint the exact issue for this.
Even after setting max_execution_time to 2700, the message is still there.
Any help would be appreciated on this one, thank you.
Same issue here, on quite a large database.
When clicking upgrade database button, getting a 500 error on admin-ajax.php, however the notification says the database has been upgraded. The upgrade message then re-appears.

Just tested with 5.3.9.2-RC1 on a two test sites that were using the 3rd party plugin. I can not see any issues with the time formatting on fields that were created with the 3rd party plugin now.

I had the same issue, but it was because I was using a 3rd party plugin for the date and time picker from here
Once I removed the 3rd party plugin, it resolved the issue, but I did have to resave posts with the date and time picker fields.
For me, this issue turned out to be (very persistent) caching and wasn’t related to ACF.

Issue is still happening, although only now on a couple of my larger sites.
It looks like 5.2.6 has fixed the issue for me, across multiple sites.
As Elliot mentioned back up the thread, make sure your browser is not caching older JS.
Still getting this issue with 5.2.5 on multiple sites, including the site discussed privately above – it seems to be sites with quite a large amount of ACF fields.
Have tried clearing cache but the issue still persists. Downgrading to 5.2.4 fixes the issue for me.

No I am not using a child theme.
The function is actually working for me now. I am now running ACF 5.03, but am not sure if the updates fixed my issue or not.
