I’ve got a fresh WP install and the newest copy of ACF running without any other plugins. If I use twentytwelve with a new field, everything works fine. However, on my new bare theme, I can’t get custom fields to save. As soon as I hit “update” it disappears. What am I missing here?

I think you have answered the question already. There is some code in your theme which is crashing ACF.
Perhaps you can edit your theme to remove functionality until ACF works again, then you will know which lines of code in your theme are the issue.
I would bet that the problem code lies in your functions.php file
