Hi. I am using ACF 3.9.0 and Gutenberg 3.9.0. Also WP 4.9.8 running the Genesis Monochrome Pro 1.0.1 theme. I have a checkbox field group that is not saving data when used in a normal post. If I activate the Classic Editor plugin (version 0.4), the post saves without any problem.
I searched through forum posts and while I found something similar, it was for earlier versions of both ACF and the Gutenberg plugin.
Any help anyone could offer would be greatly appreciated!

My mistake – I’m using ACF 5.7.6 and it’s the ACF data that is not being saved when I’m using Gutenberg. Sorry for any confusion.

Can confirm I am also having this issue, ACF Pro 5.7.7, WordPress 4.9.8 and Gutenberg 3.9.0
Only an issue when you are editing a page with Gutenberg, works perfectly fine with Classic Editor.
Update: In my case it successfully saves the page when you place the ACF fields after content. Saving fails only when you place ACF fields aside the content.
That helps a lot, so I can at least continue with my project. But placing ACF aside would be way more comfortable to use…
So I´m really looking forward for a solution

I have the same issue and a workaround was to place ACF fields below instead of aside content.
Should an issue be opened on the ACF repo?
